Azimuth with Lung v2

Here, we apply Azimuth with the Lung v2 dataset as a reference (https://azimuth.hubmapconsortium.org/references/human_lung_v2/). Azimuth is a query-reference mapping algorithm for single-cell data. We focus on the TLS group. Note: There was an issue with Azimuth in offline mode: https://github.com/satijalab/azimuth/issues/217. I’ve implemented an enhancement to resolve this problem, although it hasn’t been merged yet: https://github.com/satijalab/azimuth/pull/218. As a result of this, I had to compile the package from scratch.

Preprocessing

In this section, the filtered single-cell data is visualized (e.g., nRNA < 500, nFeatures < 1000, and MITO-Outliers). Following preprocessing, standard dimensionality reduction techniques (e..g, PCA, UMAP) and clustering methods (e.g., , Louvain, Leiden) are applied. This provides an initial understanding of the underlying characteristics of the single-cell data and helps identify if any additional preprocessing steps are needed.

Note: In the heatmap, genes with the highest expression proportion in the cells associated with the given cluster are prioritized, rather than those with the highest logFC. All significant genes are listed in the table below. Please explore.
